When I attach a file to an assignment, there is an option to Add alignments to content. What is this and do I need to do it?

Alignments are related to institutional goals that can be set in Blackboard by IT. This would allow you to generate reports on how your course covers goals and how students perform against the goals. However, WKU does not use the goals feature, so alignment is not needed.
